When I am using the Yahoo API for my searches, SEO SpyGlass only returns a very few back links (3) and they are all from the domain I entered to analyze (I am using the second option in step 1 of the wizard). If I turn off the option to use the Yahoo API, I get the full amount of back links I expected (100s), which largely matches with Yahoo Site Explorer. I would continue using the app with Yahoo API off but it is much slower this way.

Hi Souther,
As far as I understand, you're talking about your own site, right? In this case Yahoo! Site Explorer shows only 11 links pointing to your site.
As you might already know, in case you're using Yahoo! API Key, your results may vary from what you see in a browser (for example, according to this doc, in average Google's and Yahoo's API results are 14% different than the browser's results). That's why such a difference (3 vs 11) is possible.
PS: At the same time, you're saying about hundreds of backlinks to this site, what makes me think I'm wrong with my initial guess about YOUR site. Could you please give us more info on the site you're trying to analyze? The problem is that we've just run our tests for hundreds of different sites, and seems like SEO SpyGlass works correctly WITH or WITHOUT Yahoo! API Key.
PPS: if this info is private, and you don't want to post it here, please create a Support Ticket -- this way nobody except our experts will see your info, and they'll do their best to help you ASAP. _________________ Search Engine Optimization Software
